I’ve had similar issues with the newer versions of ykman – both with the Fidesmo Apex apps and the self-installed flexSecure ones. I don’t think it is applet specific, but more along of lines of a change in Yubico’s software that does more than just a basic AID check when deciding if a Yubikey is present. From what I remember, Yubico has never been all that comfortable with supporting third-party devices.
